When you get close to the Omomiji Junction Shrine in Iinoya you will meet a Mysterious Ninja who disappears beginning the Those Who Live in the Shadows Myth. Interact with the corpse to the right of the Shrine then head down to the marker watching out the Revenants who may automatically spawn and chase you down.
Open the wooden doors, head through to the Temple and clear the Lesser Crucible which can be a challenge if you’re under-levelled. With the Lesser Crucible cleared, interact with the corpse on the balcony to acquire the Pagoda Key. Open the doors outside the Temple and climb the tower interacting with the corpse at the top to acquire the Deserted Village Key.
Get back to the Omomiji Junction Shrine then head down to the marker going through the now accessible double wooden doors tucked away by the ramp and help the Ninja defeat the Yokai. Speak to him then work your way up the hills to the tallest building which, once entered will see you needing to take down several Yokai before the Ninja Yoki boss appears. Defeat the boss and speak to Fuma Kotaro to conclude the Those Who Live in the Shadows Myth.
